A pilot shotgun proteomic profiling of peripheral blood mononuclear cells in patients with different MRI phenotypes of cerebral small vessel disease

| The content of protein groups (S1) in 6 samples: log2-transformed LFQ values with Z-score normalization and filtering by valid LFQ values (5 valid values out of 6 in at least one experimental group). S2.1 includes the main aspects of descriptive statistics calculated by LFQ for each sample, S2.2 - calculated by LFQ for each individual protein. Both sheets contain the summation, mean, median, standard deviation, standard error, coefficient of variation, minimum, maximum, range, 1st quartile, 3rd quartile. Evaluation of differential protein expression based on the final calculated log2-transformed normalized LFQ values between cohorts (CMA vs norm (S3.1), MRI type 1 vs norm (S3.2), MRI type 2 vs norm (S3.3), MRI type 1 vs MRI type 2 (S3.4)) based on the Student's t-test (q-value < 0.05, s0 = 1) adjusted for the multiplicity of comparison (permutation-based FDR) provided by default in Perseus 2.1.3.0 software. To get a heat map of protein expression profiles, a preliminary comparison of three cohorts (MRI type 1, MRI type 2, norm) was performed using the ANOVA method, followed by a pairwise comparison using the Tukey's HSD test (post-hoc Tukey's HSD test, q-value< 0.05) - S4.1.
